MilGPS lets you create unlimited waypoints. You can enter waypoints from current location or map. Its location and navigate screens are fully customizable. MilGPS gives you the option to use Apple and Google Maps.

MilGPS lets you import and export waypoints via the GPX file format. The app is available for download for under $12 at this time.
